The hourly, daily and weekly backup settings in the settings file don't change when I toggle the corresponding selections in the File->Backup menu.

They're now per-notebook and are stored in the database itself, in the NotebookProperties table.
What you're seeing are remnants of old CN versions.
If you delete your settings file, in the new one they won't be there.
